build: Sanitize the hack for ACLOCAL_FLAGS

Browse Source 
Move the ACLOCAL_FLAGS hack we have to use with jhbuild and autoreconf
inside the ACLOCAL_AMFLAGS declaration in Makefile.am, and leave
autogen.sh alone.
